Thank you for your question.
With search field on the shop page, it uses search ajax content for shop products page, not search all content on your site. And with the main search at the sidebar, it uses search for all content on your site ( ex: blog, product, page...). And we can't use search ajax product to replace the main search.

With shop page, because we use masonry for grid product list, the item will have put to blank position, not from left to right. We will add the config to turn on/off masonry effect for shop page soon.
With the portfolio, we have test portfolio page and it work, you can check this at see how to config at link http://www.candydishes.biz/4-columns-portrait/
It still has issue with hover effect, and we need more time to check.

We have to checked our theme and see this is the custom of this theme. The shop page just displays product, not show category. To display category, you can use some shortcode of WooCommerce to do it.

We have checked your site and fixed this issue with order teacher when edited.
Now it orders by date of publish. Older will display first of the list.
With teacher grid, We think you should display three column and 6 items per page, and turn on pagination.
