Like I said, the value was changed to 3000 and the server also confirmed it. Yet the problem still remains.
Now I can't even have 10 links with icons anymore, now it's down to 9. Seems like I lose more icons the more sub-menus I add
After further investigation I found out that vertical menus only allow up to 10 links with icon. The 11th link and everything else that comes after will not show any icon.
This didn't help the issue. changed PHP to max_input_vars = 3000 and tried to add icon to the menu again, but same problem as before, the icon disappears after I hit SAVE button.
