I wiped everything and started a new install of WordPress and this theme. Still a complete mess. Not worth the absolute hassle. The support is a complete shambles. No replies until something gets posted publicly.
Thanks,I am super happy I have wasted a week trying to get this sorted. Just going to replace this trash theme with something else.

While I am grateful you have had a look at the save and generate problem, and obviously done something as the primary colour is now correct. For some reason the the sub menu background colour is now blue. When i change it and save and generate again nothing happens, no changes, NOTHING.
As well as a long list of stuff that has been broken since doing the update. for instance;
-homepage Logo is now small and behind then menu. any changes tot he settings and it disappears completley.
-logo on ANY other page is HUGE and behind the menu again. nothing seems to change this.
- the icons on the home page, used to pulse the primary colour, now they are green with no options in the icon box to change it .
- the "to the top" button is now orange with a green outline? not block orange.
- the page loading animation, no longer works at all.
Everything was working fine until the update. I waited until it was listed as supported to do the update and now have a mess on my hands. The theme seems unresponsive to changes, made in the theme options or customize panels, and now runs SIGNIFICANTLEY lower than before.

So I will take it there is no fix? Something is simply borked since the 4.7 update. Is it at least safe to roll back to 4.6 and use a back up from before this update happened? or do i have to start form the beginning again?
Any contact would be appreciated.
new problem though,
I have seemed to have lost some but not all settings. for instance the colour settings, so i changed them back, however there is a problem saving and generating the CSS. I think this is why it's not changing the global colour settings.
is there a fix for this?
