2. The logo is a part of navigation, it will align the middle with navigation, not the page heading. When you use the transparent header, the page heading will contain the logo and navigation, and it will have space below the logo. https://prnt.sc/BrMw8-HBjE3o
3. To upload your favicon, please go to Appearance/ customize/ site identity/ site icon. That is the default of WordPress and Envato doesn't allow to addition of the site icon in the theme config.
4. For the 404 page, we have checked and fixed that issue on your site.

For our theme, we create a custom post type for the Footer, and we use the Elementor Page Builder to build the footer block content. It doesn't like another theme.
1. You need to enable the Elementor for Footers custom post type via Elementor/ Settings/ General/ Post type.
2. Go to Dashboard/ Jhana/ Footer block and edit the footer with Elementor.
